Where are the clusters? (Advanced)

You must already have heard people talking about clusters a gazillion times. As we have discussed in a previous recipe, many real-world networks tend to have the "small world" property—in which certain nodes tend to group closer than others. These groups can have very important functional meanings for real-work networks, such as protein complexes, reaction hotspots, and so on. Clustering is also one of the embodiments of the divide and conquer strategy: as the size and complexity of networks grow fast, it is necessary to break down the network into smaller, more homogeneous groups of nodes for further visualization and analysis. Fortunately, there are several Cytoscape plugins built just for this purpose.
