When looking at vector data formats, the first thing to recognize is that database stores are generally the best. Among database servers, PostGIS is the most suitable for GeoServer. PostGIS is well supported by the GeoServer community and has additional capabilities. It's also just a very good spatial database in general. You will definitely want to use a spatial database if you're working with larger datasets, because you will sometimes only be reading a portion of those datasets or filtering dynamic requests against those datasets.
