The previous chapter demonstrated methods by which array images can be read. Array scanners are accompanied by spot-reading software, and each array image is converted into a spreadsheet that contains information on spot locations, intensities, the gene represented at each spot, quality measures, and normalizations. Analysis of the data often begins with the spreadsheet information rather than the image.
A study usually has multiple array experiments and thus multiple array images. The platform (array architecture) used in the experiments is the same, but each trial produces a different set of spot intensities.
