Common File Types Used in NGS

Data Analysis

BAM: A le format for storing reads alignment data. It is the binary version

of the SAM format (see below). Compared to its equivalent SAM le, a

BAM le is considerably smaller in size and much faster to load. Unlike

SAM les, however, the BAM format is not human- readable. BAM les

have a le extension of .bam. Some tools require BAM les to be indexed.

Besides the .bam le, an indexed BAM le also has a companion index

le of the same name but with a different le extension (.bai).

BCF: Binary VCF (see VCF). While it is equivalent to VCF, BCF is much

smaller in le size due to compression, ...
