This chapter will focus on how the theory developed so far can be used in practice by applying it to a range of illustrative examples. The examples are relatively ‘small’ compared to the kinds of models that systems biologists are mainly interested in (see McAdams and Arkin (1997) and Arkin et al. (1998) for a couple of good early examples), but smaller models tend to be more effective for elucidating key principles. Although the examples themselves are interesting in their own right, each one will be used to address particular modelling issues that arise in practice.
