You have two options when it comes to signing code for Internet Explorer. You can either use the all-or-nothing method, in which the signed code is either trusted or it isn't, or you can use the newer Java Package Manager feature and take advantage of different levels of security.
The Java Package Manager is a bit more complicated than the all-or-nothing method, and given Microsoft's somewhat shaky relationship with Java, it's probably not worth the trouble.
