Now that we have all the vertices selected, we want to set them all to the same height on the Z (blue) axis to make a flat base. Your first instinct may be to look over to your Properties Shelf and type in a new Z coordinate under the Transform section. If you look closely, however, you'll notice the caption reads Median.
When you change a coordinate there, it is going to move every vertex in equal amounts, keeping the rounded shape of our bottom:
