There are several naming standards that can be utilized in map service MXDs as well. First, give your layers names in the Table of Contents that you would want your end users to see; don't accept the default (typically the layer name) that gets applied when you add the data to the map. With enterprise geodatabase layers, this is quite often the fully qualified layer name, such as the following:
